In "Selecon," Ishikawa (or perhaps it was the Major, I forget which) stated that Kawashima was in fact found to be infected by the Individual Eleven virus. I think Gohda and company spread false intel to Section One so that they'd whack Kawashima before our heroes could interrogate him.

Why was it so important to erase the tachikomas' memory of their creator? Were they afraid of someone hacking the tachikoma and using that data to track down the scientist? Very gloomy closing line from the Major--reminiscent of the first movie where she and Batou contemplate whether their gov't fun...
