As far as I know, only Saito's left eye and right arm are cyberized. Of course, he also has a cyberbrain (that's gotta be a given.) it doesnt really matter, because the movie and Innocence are a different timeline from GITS1&2. there is no relation between the two other than characters and locations. The plots are completely different.
