I think my favorite would have to be Ghost in the Shell. Absolutely brilliant adaptation of the manga, and really much more focused. (I still love the manga as well, though!)

Watchmen was a much better adaptation than I'd hoped, and V for Vendetta was great (but I've never read the comic, so I couldn't compare). I guess those would be my next choices, unless I'm forgetting an adaptation that I can't remember was a comic/manga first. (Was Serial Experiments: Lain a manga first? That'd be 2nd place if it was.)

Akira was great, especially when I first saw it. Over time, though, it hasn't remained as good (in my head) as GitS has over time. I should watch it again, though, to be fair to it--I've only watched it a few times, compared to an exponentially larger number of GitS gawkings.

The Batman films never lived up to my expectations (I did have very high expectations, though, especially for the first one).

I did like most of the rest of the films you mention (except those I've never seen, of course--don't have an opinion on those!). They just weren't faves.
